After a hard fight, Shinji rests at the hospital; while his future and the city's is been planifying in the Nerv headquarters.
The episode starts with (the first part of) the fight between the Eva 01 and Sachiel. At first, Nerv is very surprised: the Eva... walked! (against any prediction) -well, it was just a step, wow...?-; but then it fell down, so Sachiel takes advantage of the moment and catch the Eva by the head and start a wild attack against its left arm, breaking it, and then against the Eva's face. Shinji, again doesn't help much. The problems start: the Eva head is seriously damaged, the nervous pulse goes back and... Shinji is now in the hospital, looking at the ceiling: "an unknow ceiling", he says.
Apparently after the battle, in a meeting, Gendoh and the Seele (which his chief: Lorenz Keel) members are discussing about the coming of the new creature (the angel), the asignation of Shinji as the Eva 01 pilot, the extra-priority of something known as the Human Complementation Project and finally a warning to Gendoh: he can't go back now, mankind doesn't have time.
At Nerv's underground hospital, Shinji gets better but he's still confused: was it a dream or real? He sees Rei being moved to another room and that cleares a little his mind. On land, Misato and Ritsuko are directing the reconstruction of Tokyo-3 city, maybe if the city and the Evas work OK, mankind has a chance. After, in the hospital, Misato goes to take Shinji home, and she is witness of the "excellent" relation between Shinji and his father. Then, Misato receives the new that Shinji will live alone, far from his father -that's normal says Kouzou-, so she decides to take him to her apartment. At the market (buying for the welcome party), Misato and Shinji listen to a conversation: "I will move out from this city, it's not safe", they hear. Misato decides to take Shinji to a place outside of the road to show him how the city rebirths and new buildings emerge from the land. "This is the place designed to resit the angels: Tokyo-3, our city. the city you protected" says Misato to Shinji.

Now, we know how Misato's apartment is: after a very shy entrance, Shinji asks himself "what life-style does she have?": an incredible disordered room; two refrigerators, one full with beer; and boxes everywhere. They start dinning a delicous? pre-made food (and also we see a very good angle of Misato, thanks a lot to Gainax). While Shinji is preparing for taking a bath, the series introduces us a very nice character: Pen Pen. Pen Pen is a hot water penguin, that has his own refrigerator (and also knows how to take a bath). In the bathroom, Shinji is thinking of his new experience: the bad things, his father; Misato; Rei...
At Nerv headquarters, in a abandoned room we find the Eva-00 ("turned off" and frozen), next to a destroyed control panel Gendoh tells Ritsuko that Rei will be out of the hospital by the time the Eva-00 will be reactived; and that there's no other solution... those children must pilot the Evas while they're alive. Minutes later, Misato, taking a bath, is thinking about how hard this shock has been to Shinji; talking by phone to Ritsuko, she comments that it was very difficult. But then Misato has to admit to herself that she also manipulated Shinji, she manipulated a person... as same as Ritsuko.
At the same time, Shinji in his room is remembering the battle; now, we can finish to watch it: after the Eva was flied away Nerv entered in desesperation, Misato decided to cancel the operation, to eject the pilot... but the order was rejected by the Eva; they also lost the pilot information, so they didn't know if he was alive or dead. Suddenly, the Eva awaked, it got out of control; now, Gendoh and Kouzou are sure of winning. Outside, a crazy Eva made salad with the angel (and part of the city, too) then, the Eva regenerated its damaged arm and broke the angel's AT-field (a sort of shield). Activating its main weapon: the progressive knife, the Eva started a fourious attack against a red ball of the angel which is supposed to be the main part, the Eva easily detroyed the protection and tried to "cut" it. The angel, knowing that it was lost, autodestructed itself (just like the movie Predator). The Eva received "just" external damage.
The syncronization was reestablished and Shinji looked at the Eva reflection on a building: the Eva without an eye, started to regenerate itself. A screaming Shinji saw how the Eva's eyes focused on him. Again in his bedrooom, Misato enters into Shinji room and says: "you've made a great job, cheer up..."
